Watch it again. The angled cut they make isn't straight, and when they bring it back together, there's a significantly larger gap between the pieces because they technically don't line up right. The chocolate in the unaligned parts is equal to the square removed.

Think of it as the same way as peas on your plate.

If you spread all the peas out across the entire plate, it looks like there's far less of them, even though the size hasn't changed. Or the difference between five pounds of sand in your hands and five pounds out sand spread out across your entire body.

Same thing is happening here: between the imperfect diagonal cut and the space between the pieces is that one cut out piece's worth of space, it's just so spread out that it doesn't really seem like it's actually gone.
